The researchers found that habitual coffee drinkers had a measurably different gut microbial composition, with higher relative levels of bacteria from the Cryptobacterium and Eggerthella groups. They also showed differences in several microbial metabolites, including indole-related compounds and gamma-aminobutyric acid, or GABA.

Some metabolic changes shifted during coffee abstinence, suggesting that at least part of coffee’s influence on the gut may be reversible. Reintroducing coffee produced additional changes in the microbiome, and some occurred regardless of whether the coffee contained caffeine. The study found that caffeinated coffee was associated with greater attention and alertness after reintroduction, while decaffeinated coffee was associated with improvements in aspects of learning and memory.

These findings suggest that caffeine is not the only coffee component capable of affecting the brain. Polyphenols and their metabolites may influence inflammation, vascular function, cellular stress, or microbial activity. The microbiome may also determine how efficiently different people metabolize those compounds, helping explain why individuals can respond differently to the same beverage.

While the study does not establish that coffee can be used to treat depression, anxiety, or cognitive impairment, it does suggest that the psychological effects of coffee are more complicated than the temporary stimulation produced by caffeine. The study’s findings were more nuanced than the idea that coffee simply creates a healthier gut and happier brain.

Instead, it shows a changing pattern of biological and behavioral effects that depends on habitual use, abstinence, caffeine content, and possibly each person’s microbiome.
